We do not have a way to display hidden geometry based on SkecthUp scene settings.
However, we do allow you do show only the geometry in a scene that is in a visible layer in that scene, so you can use layers to display different geometry in different scenes in the PDF model.

The visible layers are changed by selecting the scene using the Scene Buttons below the model.
Scene buttons can be added to the PDF by using the new Buttons tab on the RPS 3D PDF dialog.
