trying to create a 3d pdf. basically works except the image is not centered, basically its cut off on the bottom, or it seems like it was lowered in the view so only the top half is visible. I can correct it in the pdf once created, but wondering why this is happening.

Was the SketchUp view shown in the same aspect ratio as the U3D view window in the PDF file?
There are couple of options in RPS 3D PDF to fit the view into the U3D area.
Perhaps it would help if you could post a sample model and a sample PDF file created here, so that we could see what you are seeing and try to duplicate it.
